Sometimes when I hit shift-del to cut, it asks me if I want to delete the file.
For example on the tag from filename dialog. However, control-x will do the cut for me.

Shift + del is used to permenantly delete a file from the computer. This means it is lost for ever as it isn't deleted to the trash can but completetly.
This normal behavior in other programs like windows explorer as well!
Ctrl + X is to cut something so you can paste it elsewere.

Nota: but these shortcuts were inherited from previous Windows & MS-Office versions (Ctrl+Ins, Shift+Ins, Shift+Del). I use it sometimes but now you should use Ctrl+X-C-V that are the new standard ones. Change your reflex
