I have imported an extensive library into MMW, which is a very nice program, BTW, but I digress.
I notice that of all the files not imported into the library, nearly all of them involve the use of a question mark. Is this on purpose, or is there a setting I can use to import these files?
Import Criteria excludes question marks?

Question Marks are not an allowed character in Windows. Generally MediaMonkey follows what Windows determines as it is a Windows program.
