As far as I know, managing collections is only available in the gold version.
Check Tools->options->Library->Media Tree.

A better handling of driveID change (ie. auto-detect) has been discussed a long time ago, but nothing has been done with it by the developers. That's a bit of shame. Try mediamonkeys file menu and the library maintaince links see if that clears up the duppys, You might also try thr find missing files link and see if it adjusts them then. But i think it took the id of the nas changed so it thinks theres 2 of them but cant find the on so it grays out the songs. 8...

Instead, MM silently scanned the tags from files again. That would only happen if you told it to do so, which means you'd both had to tell it to scan the files and change the setting to take the file tags (unless the timestamps on the files was modified outside of MM). It happend when I upgraded to the latest 4.0.3.1476. I had one of the betas installed. 1473, if I'm not mistaken.
Edit: I just recreated it by trying to re-install the 4.0.3.1476 version while it was running (in micro player mode, fwiw).
