Replay Gain / Sync

I am trying out Replay Gain for the first time, and have a question. I've synced my MP3's from Media Monkey to an SD Card to put in a phone. I ran Replay Gain on the files on the SD Card only so as not to alter my files on the computer. My question is, when I go to sync from MM>SD Card in the future, will MM view the files on the SD as different files because I've used Replay Gain on them and overwrite them, or will it understand that I've ran Replay Gain on them and they are essentially the same files except for that one thing?

If you enable Volume Leveling on sync it will see the files as the same as in the Library.

I used the Replay Gain program, I didn't do it with MM
