I just have started trying to use the app, and am running into two issues.
One, I keep my music on an external, wireless NAS, in the iTunes Media folder. I've had no problem syncing my folders with the Windows app on my desktop, but where I'm struggling is that when i do, it continues to insist on creating a local folder at C:\users\temp\Music\MMiTunes as soon as I sync it with my iPhone. This undoes the purpose of housing my media on my external if it's going to copy it all to my local drive.
Also, where can I find my audiobooks on my iphone, after syncing them via MediaMonkey? They are all on the external drive, in the iTunes media folder under audiobooks, as m4b file format audiobooks. Does it not send them to iBooks, as iTunes did?
So far, this has been a pain in the behind. Unfortunately...

Many functions of MediaMonkey rely on the use of the Temp folder. You may have conversion enabled and thus the converted files require temporary storage. Not sure with Apple devices, but sync may also store Artwork and Lyrics for sync purposes. This doesn't mean your files are being moved from their regular stored location.
