I just had to reset my Windows Defender Firewall to default settings, so at first it was preventing MM4 from connecting to the internet. Even though I created an exception for MM, something has gone wrong...

My database appears intact (phew) but my skin has changed from light to dark, one of my scripts (Backup) is still there but one (Increment Track Numbers) is gone. The Backup script gave a "permission denied" error on MM exit, apparently because its "output directory" had been reset to "C:/" (changing that setting fixed the problem).

[Edit: My portable device settings are all still there, so that's a relief, but it's weird that I lost some settings but not others]

The worst problem (so far) is that my Auto-Organize screen/mask has been reset to ".\<Artist> - <Title>" from the long & complicated one I hammered out over several years of tweaking, and which I stupidly don't have backed up anywhere. I can recreate it but it'll take an hour of reminding myself of the syntax & getting it back the way I want it.

I tried restoring from the backup folder I had, but it did not seem to change anything.

Any advice? I'm guessing that whatever settings I've lost will just have to be rebuilt, but I thought I'd ask.

Settings are stored in 3 places. The database, ini and registry. You likely lost the ini.

If you have a backup you can restore. You may also want to reinstall MediaMonkey as increment Track#'s is a default Addon.
