MMS is 'just' a server, but its UI part can be opened in any browser and it can work as a renderer then. If you do both on the same machine, you can actually have both server+renderer. It wasn't too actively developed lately, mostly because we focus on finishing MM5, but we count on it in the futur...

Probably the <Random> in your filename, the same files will sync to the device with a different filename since <Random> is used. I thought that might be it... but was hoping not. I've been frustrated with this exact same problem, except there doesn't seem to be anything wrong with my timestamps. I'm syncing to my phone (an LG Versa). Latest Media Monkey, Windows 7 x64. Every time it auto-syncs, it "removes old files" which really means remove pretty much everything...
