You can use mp3tag to change the track number format and then rescan the files with the option to update file properties from tag information enabled (options>library).

Can you provide more information about what MM is doing (or you are trying to do) when it hangs?

For example:

1. Start MM
2. Select song from library
3. Right click song>Play Now
>> MM hangs

Some thing like that will help in understanding the problem.

The auto organizer has basic if-else support so you could try something like this:

Folders for flac and mp3
Music/flac/...
Music/mp3/...

main directory: Music
sub-directory: $if(<extension>=flac, flac, mp3)/...
